comment How to encode a message to MD5?
This question belongs to StackOverflow. Both of your questions are programming related. You can input a byte array to your function and you can convert anything to byte array. Therefore I'm voting to migrate this question to StackOverflow.

comment What makes RSA secure by using prime numbers?
Your questions are not stupid at all. They are legit questions of someone being introduced in Cryptography. The (stupid) answer to the first is: Because mathematical properties must be in order. The (stupid) answer to the second is: We choose VERY, VERY large numbers so no, it doesn't reduce security and it's not easier for the attacker to find the private key.

comment What is the lowest level of mathematics required in order to understand how encryption algorithms work?
Each encryption algorithm is using different fields of mathematics and since you can't learn them all I'd say it depends on exactly what you want to get a good grasp of. In my experience though, to get a more than OK grasp on things the mathematical level needed is not that high.

comment Hash function that allows to decide if A > B if you only have hash(A) and hash(B)?
I don't know of a hash function able to do this but I can think of two schemes that are. One is Yao's Garbled Circuit as mentioned by @Riking and the other would be Homomorphic Encryption. Both are very costly though.
